I'm currently using mocap data to animate our character, however the model is prone to pinching geometry between the inner arm/ribcage and armpit, I would assume this is a common issue so is there a way to eliminate self-collisions between these surfaces or reduce tolerances selectively?

To reduce surface tolerance for the avatar, you can select the avatar and go to property editor and reduce the number for Skin Offset. The default number for skin offset is 3 which offset the skin for 3mm.
However, if the geometries are intersecting, you need to fix it before simulation. You can achieve it in other 3D software like Maya, Blender or C4D using blend shapes.
