Lines are not recognized so flattening does not work

I made a pattern onto my avatar with the 3D pen and i want to flatten this but when i hover the flattening tool over my drawed on pieces it does not show anything and i when i click on it nothing happens either.Sowhatcanidotoflattenmylines?
